Combining GPU and FPGA technology for efficient exhaustive interaction analysis in GWAS
2016
Interaction between genes has become a major topic in quantitative genetics. It is believed that these interactions play a significant role in genetic variations causing complex diseases. Due to the number of tests required for an exhaustive search in genome-wide association studies (GWAS), a large amount of computational power is required. In this paper, we present a hybrid architecture consisting of tightly interconnected CPUs, GPUs and FPGAs and a fine-tuned software suite to outperform other implementations in pairwise interaction analysis while consuming less than 300Watts and fitting into a standard desktop computer case.
Nitrogen Gas on Graphene: Pairwise Interaction Potentials
2018
We investigate different types of potential parameters for the graphene-nitrogen interaction. Interaction energies calculated at DFT level are fitted with the semi-emperical Improved Lennard-Jones potential. Both a pseudo-atom potential and a full atomistic potential are considered. Furthermore, we consider the influence of the electrostatic part on the parameters using different charge schemes found in the literature as well as optimizing the charges ourselves. We have obtained parameters for both the nitrogen dimer and the graphene-nitrogen system. For the former, the four-charges Cracknell scheme reproduces with high precision the CCSD(T) interaction energy as well as the experimental di…
Linking species interactions with phylogenetic and functional distance in European bird assemblages at broad spatial scales
2017
Aim: Understanding the relative contribution of different species interactions in shaping community assembly has been a pivotal aim in community ecology. Biotic interactions are acknowledged to be important at local scales, although their signal is assumed to weaken over longer distances. We examine the relationship between positive, neutral and negative pairwise bird abundance distributions and the phylogenetic and functional distance between these pairs after first controlling for habitat associations. Location: France and Finland. Time period: 1984 to 2011 (Finland), 2001 to 2012 (France). Major Taxa studied: Birds. Methods: We used results from French and Finnish land bird monitoring pr…
